The BL808 Reference Manual includes a diagram of the clock subsystem of the SoC, but there is no description of the registers or how to program the PLLs, muxes, clock dividers, etc. Can this be made available?

The clock APIs provided in the SDK do not support Linux. Do you plan to provide APIs for Linux, or a Linux clock driver?
